Some of the cue points are adding correctly but in Virtual DJ I will get ones labeled “Energy 1” “Energy 2” which are not in Lexicon. Also, sometimes I don’t use all the cue points in Lexicon and in VDJ they are all filled in.

Can you give me screenshots of a track that has this in both Lexicon and VDJ?
Could be you have the getCuesFromTags option enabled in VDJ? That will take Serato cues from the files even if you don’t use Serato
